I have decided to run the HFS service in the backgrond to avoid accidental closure and automatic recovery after system restart etc.

However, if HFS is closed the service will restart the HFS application but it does not load the file system or the last template.

Does anyone know how to fix this

Cheers

You can go... Menu > Save options > Auto-save options on exit

As for the vfs, I don't think that has an auto-save.

Do you save your options to the registry?

If so, remember the service runs under another account.

i can think of 2 errors you may be making
1. running HFS and the hfs-service at the same time. you should never do it if you want to handle the same configuration.
2. running the service as a different user (or no user at all), but saving options to the "registry (current user)"

Just in case you're new to this and you need a walkthrough (like me) this is how I got HFSService working properly.

Close HSF

Run HFSService

Set the correct paths and enable the "Restart if crash/close" option

Click the create service and then start (see the "running" confirmation message)

HFS opens but has no file system and the settings are default

Set up/load the file system and configure your setting and load your favorite template etc

Ensure thet the "auto save settings on exit" option is ticked

Now, when HFS is closed by accident or the computer restarts HFS automatically opens at the last saved point

Hope this helps  :)
