I think you should add an option to have program start when computer starts. I maunally did it, but it would be better if the program could do that for you. And you might also want to think about have the program install in a installastion? Just a suggestion ;)

an installer will come, before or later... later i'd say...
i don't think people is interested in getting it as startup
i guess people is interested in running it as a service
but HFS is not designed to work as a service, it would require A LOT of work
i think i will just add a section on the guide, on how to get it via 3rd party software

For my opinion, I think it's best to keep HFS standalone.
It would be much cleaner and much easier to carry around. ;)

Just manually create a shortcut to the hfs.exe, then put the shortcut in the START->PROGRAMS->START UP
