The other one doesn't. I've looked up and down to see what setting I've missed. Can anyone point me to the right direction so I can turn this message off?

If you use the default template of HFS, or that you have downloaded some resources here, answer yes to this message.
Think to save your *.vfs and your options when you quit HFS
Your beta version of HFS is a bit old now.
The most recent is 2.3 build #242.
